What I recommend is to Contact your bank to inquire about any delays in automatic bank deposits. They may have insights into any recent issues or delays on their end. And also, Consider adjusting your reconciliation workflow to accommodate this delay. Instead of deleting and redoing bank deposits, you could make a note of the delay and reconcile accordingly. This may save you time and effort.
