I have just discovered the same issue, the leave entitlements are overstated and it seems to be because they are calculating on a & basis of gross hours.

Please open the leave entitlement category and check the calculation basis, if it's set to % of Gross Hours, you can click on the 'Exempt' button at the top to exclude unwanted wage categories. You can also change 'Gross Hours' to a single wage category if that suits your set up.
Please note that changing the calculation basis now only affects future pay runs, to fix the incorrect balances from the past, please follow the steps in this Help article: Adjusting leave balances.
